- Genomics and proteomics workshop Morning: Sequencing Foundations & Quality Control Introduction to high-throughput sequencing technologies (Short-read vs. Long-read platforms like Oxford Nanopore). Experimental design considerations for different samples Hands-on/Conceptual walkthrough: Raw data processing (FASTQ), quality filtering, and adapter trimming. Afternoon: Taxonomic Profiling & Diversity Metrics Taxonomic Classification: Using computational pipelines to identify bacteria, viruses, or fungi present in a sample. Diversity Analysis: Exploring Alpha and Beta diversity to compare microbial composition across different treatment groups or environments. Functional Metagenomics: Introduction to predicting the metabolic and functional potential of the community (e.g., mapping antimicrobial resistance genes). Day 2: Transcriptomics & Spatial Integration Focus: Investigating gene expression dynamics—discovering "what genes are actively doing" and "where it is happening." Morning: Bulk and Single-Cell RNA-Seq Analysis Fundamentals of Transcriptomics: Measuring global gene expression. The RNA-Seq Pipeline: Mapping reads to a reference genome and quantifying expression levels. Differential Gene Expression (DGE): Identifying statistically significant changes in gene expression between control and experimental conditions. Introduction to Cellular Heterogeneity: High-level concepts of Single-Cell RNA-Seq (scRNA-Seq). Afternoon: Spatial Frontiers & Biological Insights Spatial Transcriptomics: Understanding how gene expression is organized geographically within a tissue section. Pathway Analysis: Translating gene lists into biological meaning by mapping them to metabolic pathways (e.g., KEGG, Gene Ontology).
